I think the best thing to do is have one directory of reference... thus, yes, all the groups should be in the AD.
It can get very confusing (and time consuming for the application using them) if you are using two or more directories especially if you are referencing them directly from Sametime. If you wanted to use multiple directories, then you should work on your directory architecture and ensure that all applications have just one (clustered) access point for the directory.
